You can pull the axle shafts and pop the locker out and put the spider gears back in for sure, this will eliminate certain clunk but still may not be your issue perhaps.

New clutch setup, throwout bearing, seals are good to handle as well as rear main seal while at it, your 96 trans i wanna say has a bigger tip input shaft so will need to run a bushing as your 88 crank on the 4.0 will be big enough. Keep the tcase with the 96 if can. Also need an crossmember for Ax-15 as well, unless you want to fab 😉 They are some good write ups to be found on this same swap. Write out a list and check as you go. Welcome to the club.
