This will help everyone know what your working on. Easiest way to test the alternator is unhook the battery while the truck is running and see if it stays running. As for the electrical connectors your truck will/ should have some that don't go to anything. Jeep used the same harness for all models. Those plus y more than likely go to options you don't have. -
My first thought is a Twin turbo set up on a 4.0 would be awesome! It kinda bums me out that it's going to replace the hemi. The thought of a turbo let alone 2 on a DD scares me. They don't seem to have the reliability needed for a DD from what I have seen of factory turbos. But a straight six in a jeep is always cool.

I would definitely look at your CTS values. I fought the wandering idle for a long time. Mine still wanders and definitely idles at a higher rpm in the winter. -
