the new trans will clock your t-case up a bit.  helps with ground clearance, but miiiiiight touch the floorboards.  I have a TJ trans in mine and it clears (close, but clears), but others needed to hit the floorboards with a big hammer a couple times.

Could just swap the rear housing from the ax4 to the wrangler ax5 then the clocking would be correct.

I'm assuming the ax4 & ax5 rear housing are the same.

an AX-4 and AX-5 are the same, if they come from the same vehicle.  wranglers are a bit different in how they mount the t-case shifter and the clocking of the t-case (to clear the belly pan I think).  wrangler up top, MJ/XJ below

As long are both 2wd or 4wd it should work and the rear cases could be swapped to maintain the correct clocking, or drill it. I never have good luck trying drill material like aluminum.

No. Well only if you have the skills to disassemble and swap the parts between them or hook up the transfer case with only the rear output connected.

 

The 2.5 engine 4speed and 5 speed are interchangeable through many years MJ, XJ , YJ. The AX5 is a AX4 with fifth gear not that big a deal to use either one just match it to your drivetrain. Rear output in 4x4 is designed to bolt up the transfer case and then 2 wheel drive connect directly to the drive shaft so all of those output parts are different

I bet if you dissasembled each one enough, you could build a 2wd 5spd to use.  but I would keep looking for a 2wd one.  car-part.com might be of help.  just be sure to search for various years as I'm sure the part number changed now and again.  if there's a pull-a-part.com near you, they list the cars with engine size (won't tell 2wd vs 4wd or even if the trans is still there, but it's a start)
