Will a Dana 44 assembly out of a 1987 Jeep Cherokee fit (work) with my 1986 Comanche? The unit is complete with housing, brake cables and even the rear brakes and drums. Is this the same as a metric ton rear

end? I'm not planning any real hard core off roading, but would like the additional load carrying and axle strength for some larger (33) tires for the lift.

Just like DirtyComanche said, plus the shock mounts are in the wrong place. You'll have to incorpoate new ones to go along with new spring pads.

I got an XJ one out of the junkyard last month to swap into my MJ, but I'm trading a local guy even up for an extra MJ one he has so I won't have to worry about all that :D

I just have to regear it to match the front.

Depends on how cheap he can get an 8.8. The D44 isn't bad, weak tubes though. If he's only going to run 33s it should work out... If larger than 33s, you might as well look at all the other options, ie fullwidths.
