Any idea where this red wire goes?

 

and this seems to be missing a hose, from where, I don't know.

I am not totally sure about the wire.  Could be for the underhood light.

 

The vacuum connector on the air box goes to the vacuum harness in the lower right corner of the picture.  However, it looks like most of the vacuum lines are not connected.

That wire is for the hood light

That vac line goes to the bottom front vac connector. Check cruiser54s hint and tricks for the part number to the new lines
