So I'm swapping in a 4.0 from a 2wd 1996 cherokee as well as the wiring from the cab forward with a gauge cluster from a 92. My comanche is a 4wd 1990. Both are aw4's, but which transmission should I keep?

you are swapping only the engine? if the current AW4+TC works, leave that,

 

not sure if the 4WD tranny (renix) will work with the 2WD one (HO) tcu

Well the engine along with little things here and there, I have the whole cherokee so is there any electronics on the HO tranny that I can swap onto my old tranny to make it work with the tcu?

The factory wiring is really butchered from the previous owner and the 96 has only 70,000 miles and OBD 2

A 2wd transmission will not work with a 4wd transfer case.  The tranny and the engine MIGHT bolt up, but you won't be able to put a transfer case on the end of a 2wd tranny.  You need a 4wd tranny.  End of story.
